My brain hurts too. I've got this whole AU that I will never get round to writing but is eating my brain how when Stark and McKay were teenagers they became penpals(ish) through there computers. Stark was living with Henry after his house blew up killing his parents when he was 14 and for his 16th birthday he dreamed about a best friend. A day or two after, Rodney turned up on his doorstep having ran away from Canada and from his sister. Two days later, Stark seduces McKay in the shower.
Poor Henry is stuck with two teenage boys who have sex at every available opportunity but also produce the best scientific breakthroughs too.
It's all very good for about 4 years until McKay leaves to actually do the whole college experience, a change of scenery. Stark's not exactly going to ask him to stay and McKay doesn't know how to ask Stark to come with him. McKay eventually forgets and Stark eventually moves on.
Cue Atlantis. Rodney marrying Keller on Earth, Jeannie inviting Stark to the ceremony where Stark meets Sheppard. Sheppard who says the same thing about McKay getting married that Stark did when McKay left for college. Stark invites Sheppard to Eureka.
Stark/Sheppard are happy for a while until Rodney comes to Eureka, with wife and baby girl in tow. Rodney is surprised to see Sheppard in a relationship with the guy he lost his virginity to. He never even knew Sheppard was gay, which makes Keller feel guilty because she thought it was a fair fight between her and Sheppard and that she'd won. Rodney wasn't even aware he had a choice.
Not that Rodney would have chosen Sheppard, he's not really gay. Except for the whole Stark thing. Which is confusing because the chemistry is still there and they can't keep their hands off eachother. Keller is okay with it, she's just happy to see Rodney happy and he is... happy and brilliant.
Eureka is one big, adulterous, happy family with only Jack and John feeling left out. Jack kind of wants Nathan all to himself, John wants Rodney all to his self. Rodney is openminded and it's not his fault he called out Stark's name whilst having sex with John. It was a fair assumption because he was doing the same sexual moves as Stark (he must have picked up a few tricks during his relationship with Stark) and Rodney is rather terrible with names. He still calls Jennifer 'Keller' even though she's Mrs McKay now....
